Web Application VS Windows Application

I find that MySQL is far, far more reliable than Microsoft's SQL Server. To me, it seems easier to manage and comes without all of the extra overhead in licensing costs.

MySQL is totally reliable and that guy is nuts and shouldn't be consulted. There are many good options. SQL Server is probably nearly the least viable. Oracle would be worse. DB2 worse. But that's about it.
- Do you need relational data (I think so)
- If so, my first pick would normally be PostgreSQL, then MariaDB, Firebird, Sybase (if you wanted to pay)

While I am 100% in support of PHP over .NET here, I do have to point out that .NET has no limitation on mobile, that's a mistake that someone made in that meeting. .NET can do anything PHP can do there and more.
does VB.net application .exe can be hosted and accessed in android devices ??? (i'm not talking about ASP.NET)

because the current application we are using is .exe (VB.NET) for this reason we decided to rebuilt the project using PHP (web application)

Basically, since you are abandoning vb.net, you should abandon Windows completely.
Use a LAMP stack then since those are very simple and familiar to many people.
Spin up a CentOS 7 box, install MariaDB (replacement for MySQL), PHP, and Apache.

Are you installing mysql on windows? Because netiher of those choices are an OS.

Why are those your options? Neither is really a valid option today (for most things.) MariaDB replaced MySQL in nearly all cases a few years ago. MariaDB is the actually database 90% of people mean when they say MySQL.

Yes, MariaDB (what you call MySQL) is faster and more stable on Linux. It's also much easier.
yum -y install mariadb
That's all you need.

WHy would you install PHP on Windows? That makes no sense. PHP and MariaDB and Apache all run better and have more support and are easier on Linux. And... FREE!!!

Don't install with "easy" stack tools. Those are almost always a huge disaster.
